There's no limitations about how many Bot instances you can run. So I'm not sure what you mean.

They limit 3 clients in the game, is there any way to log in to more than 3?

If you take a look at Nostalrius.com/bans, you'll be able to see that some players already has been banned for doing this.
So if you are going to do, make sure to use a VPN for the 4th connection.
